QuickBooks cleanup: how to tell if your file needs help
Short answer: When QuickBooks numbers look wrong, the software is rarely at fault. QuickBooks Online is a capable tool; problems almost always come from how the file was set up and maintained — bank feeds matched carelessly, a chart of accounts that grew tangled, or reconciliations that were never done. The good news: those are fixable.
Here’s how to tell whether your file needs a cleanup, and what one involves.
Signs your QuickBooks file needs attention
- Your reports don’t feel right. Profit looks too high or too low, and you can’t explain why.
- The bank balance in QuickBooks doesn’t match your actual bank. This usually means accounts aren’t reconciled — or were “reconciled” incorrectly.
- There’s an “Uncategorized” pile. Transactions sitting in Uncategorized Income, Uncategorized Expense, or Ask My Accountant.
- Duplicate transactions. The same expense appears twice, often from bank feeds plus manual entry.
- A bloated chart of accounts. Dozens of overlapping or barely-used accounts, or similar accounts that should be merged.
- Opening balances that look off, or an Opening Balance Equity account with a stubborn balance.
- GST/HST that doesn’t tie out to what you’ve actually collected and paid.
- Nobody has reconciled in months.
One of these might be minor. Several together mean the file is quietly producing numbers you can’t rely on.
Why files get messy (it’s usually not you)
The common causes are ordinary:
- The file was set up quickly, without a proper chart of accounts.
- Bank-feed transactions were “matched” or “added” without checking, so duplicates and miscategorisations crept in.
- Reconciliation was skipped because the bank feed looked complete (it isn’t a substitute for reconciling).
- The business grew and the bookkeeping routine didn’t keep up.
None of that reflects on you as an owner. QuickBooks makes it easy to enter transactions and easy to enter them wrong.
What a QuickBooks cleanup involves
A proper cleanup generally works through:
- Reviewing the file’s overall health — settings, chart of accounts, and how far back the issues go.
- Clearing the Uncategorized and Ask-My-Accountant items into the right accounts.
- Finding and removing duplicates and correcting miscategorised transactions.
- Reconciling every account to its statements, properly, for the affected periods.
- Fixing opening balances and equity issues.
- Tidying the chart of accounts — merging duplicates, retiring dead accounts.
- Reconciling GST/HST so returns can be trusted.
- Producing clean reports and confirming the file is reliable going forward.
Cleanup vs. starting fresh
Occasionally a file is tangled enough that starting a clean file is more efficient than untangling the old one. More often, cleanup is the right call — it preserves history and is less disruptive. Which path makes sense depends on the specific file, which is why a quick review comes first.
A note on doing it yourself
If you’re comfortable in QuickBooks and the issues are small, you can absolutely tackle a cleanup yourself — start with reconciliation, since that surfaces most problems. If the file is badly out, or you’re not confident the corrections are right, it’s worth a professional look. A cleanup done wrong can bury the problems deeper.
